Prepare beans
Sort and rinse
Spread the dried beans on a clean surface and remove any stones or shriveled beans. Transfer to a colander and rinse under cold running water.
Soak (optional but recommended)
Place rinsed beans in a large bowl and cover with 6 cups cold water. Add baking soda if using; it speeds softening. Soak at room temperature for 6–8 hours or overnight. For a quick option, use the quick-soak method: place beans in a pot, cover with 4 cups water, bring to a boil for 2 minutes, remove from heat and let sit, covered, for 1 hour.
Drain and rinse
After soaking, drain the beans and rinse well. Reserve soaking liquid if you prefer (it can be added later for flavor), otherwise use fresh water for cooking.
Cook beans
Simmer beans
Place the drained beans in a large heavy-bottomed pot and add enough fresh water to cover by about 2 inches (approximately 6 cups). Bring to a gentle boil over medium-high heat, then reduce heat to maintain a low simmer. Skim any foam from the surface. Add the bay leaf. Simmer gently, partially covered, stirring occasionally, until beans are tender but not falling apart: 45 minutes to 1 hour for soaked beans, 1.5–2 hours for unsoaked. Add more hot water as needed to keep beans submerged.
Season toward the end
Add 1 teaspoon of salt about 10–20 minutes before the beans are fully tender to allow them to absorb seasoning without toughening the skins. Taste and add remaining salt and pepper once beans are soft. If using reserved soaking liquid, up to 1/2 cup may be added during cooking for extra flavor.
Aromatics & finish
Sauté aromatics
While beans finish cooking, heat oil in a skillet over medium heat. Add chopped onion and a pinch of salt and cook, stirring occasionally, until translucent and beginning to brown, about 6–8 minutes. Add minced garlic, cumin, smoked paprika, and oregano; cook 30–45 seconds until fragrant. Stir in tomato paste if using and cook 1 minute to remove rawness.
Combine and simmer briefly
Spoon the sautéed aromatics into the pot with the drained/simmering beans. Stir to combine and add up to 1/2 cup reserved cooking liquid or water if the mixture seems dry. Simmer together 5–10 minutes so flavors meld.
Finish and season
Remove and discard the bay leaf. Taste and adjust seasoning with remaining salt, pepper, and optional chili flakes or hot sauce. Stir in lime or lemon juice and chopped cilantro just before serving for brightness.
