Prepare & Preheat
Preheat and prepare pan
Preheat the oven to 375°F (190°C). Line a 12-cup muffin tin with paper liners or spray with nonstick spray. Arrange racks so muffins bake evenly in the center of the oven.
If using frozen blueberries for the blueberry batch, keep them frozen until folding in to help prevent color bleed.
Make Base Batter
Whisk dry base
In a large bowl, whisk together the gluten-free all-purpose flour (3 cups), granulated sugar (3 tbs), baking powder (2 tsp), baking soda (1/2 tsp), and salt (1/2 tsp) until evenly combined.
Combine wet ingredients
In a medium bowl, lightly beat the 2 large eggs. Whisk in the milk (1 cup), Greek yogurt (1/2 cup), oil (1/2 cup), and vanilla (1 tsp) until smooth and uniform.
Combine wet and dry
Pour the wet mixture into the dry ingredients and gently fold with a spatula until just combined. The batter should be thick but scoopable; avoid over-mixing to keep muffins tender. If batter seems too thick, add up to 2 tbsp more milk.
Divide Batter
Divide the base batter into three equal portions in separate bowls (roughly 12/3 = 4 muffins worth of batter per flavor). You should have about 1/3 of the batter in each bowl.
Lemon Poppyseed Muffins
Add lemon and poppy
To one portion of batter, fold in the lemon zest (2 tbs), lemon juice (2 tbs), and poppy seeds (2 tsp) until evenly distributed. Taste a tiny bit of batter to check sweetness — add up to 1 tbsp more sugar to this portion if you prefer it sweeter.
Portion batter
Spoon or scoop the lemon-poppy batter into 4 prepared muffin cups, filling each about 3/4 full. Smooth the tops slightly.
Bake
Bake in the preheated oven for 18-22 minutes, or until a toothpick inserted into the center comes out with just a few moist crumbs and the tops are lightly golden.
Optional lemon glaze
While muffins bake, whisk the powdered sugar (1/2 cup) with the extra lemon juice (1 tsp) until a thick but pourable glaze forms. When muffins are cool enough to handle (about 10 minutes out of the tin), drizzle glaze over the tops.
Chocolate Chocolate Chip Muffins
Add cocoa and chips
To the second portion of batter, sift in the unsweetened cocoa powder (2 tbs) and fold gently until blended. Fold in the semisweet chocolate chips (3/4 cup), reserving a few to press on top of the muffins before baking.
Portion batter
Spoon the chocolate batter into 4 prepared muffin cups, filling each about 3/4 full. Sprinkle the reserved chips on top for a glossy appearance.
Bake
Bake in the preheated oven for 18-22 minutes. Test with a toothpick — it should come out with moist crumbs but not raw batter. Remove from oven and cool 5-10 minutes in the pan before transferring to a wire rack.
Blueberry Muffins
Prepare berries
If using fresh blueberries, toss them gently with the optional 1 tsp sugar to draw out some juice (this is optional). If using frozen, keep them frozen and toss very briefly with 1 tsp of flour from the base dry mix (this helps prevent sinking/color bleed).
Fold berries
Gently fold the blueberries (1 cup) into the third portion of batter, being careful not to overmix to avoid crushing the berries.
Portion batter
Spoon the blueberry batter into the remaining 4 muffin cups, filling each about 3/4 full. If desired, sprinkle a little coarse sugar on top for crunch.
Bake
Bake in the preheated oven for 18-22 minutes, until the tops are set and a toothpick comes out with a few moist crumbs. Cool 5-10 minutes in the pan, then remove to a wire rack.
Cooling & Storage
Cool all muffins on a wire rack until completely cool for best texture and to set any glaze (about 30 minutes).
Store cooled muffins in an airtight container at room temperature for up to 2 days, or refrigerate for up to 5 days. For longer storage, freeze cooled muffins in a freezer-safe bag for up to 3 months; thaw at room temperature or warm briefly in a low oven.
