Prepare bread
Spread 1 teaspoon of Dijon mustard evenly on the inside of one slice of sourdough. On the other slice, spread the softened unsalted butter in an even layer to the outer face (this will be the exterior that contacts the skillet).
Assemble cheeses and aromatics
On the mustard-spread inside of the first slice, layer the cheeses in this order: half the shredded fontina, all the thinly sliced sharp cheddar (arrange to cover surface), and the grated gruyère on top. Sprinkle the caramelized onions evenly over the cheese layer, then scatter the fresh thyme leaves, black pepper, and a light pinch of kosher salt. Finish with the remaining fontina to help bind.
Close sandwich
Place the buttered slice of bread on top with the buttered side facing outward. Press gently to compress the sandwich slightly so the cheese layers contact evenly.
Grill low and slow
Place the sandwich in the skillet. Cook for 3–4 minutes until the bottom is golden brown and the cheese begins to melt. Reduce heat if the bread is browning too quickly. Using a spatula, carefully flip the sandwich. Immediately butter the exposed outer face of the newly flipped slice (if you prefer extra crispness) and press down gently with the spatula or a heavy pan lid to increase contact for 1–2 minutes.
Finish and rest
Continue cooking another 2–3 minutes, flipping once more if needed, until both sides are deep golden brown and the cheeses are fully melted and gooey. Remove the sandwich to a cutting board and let rest 1–2 minutes—this helps the cheese settle and makes slicing cleaner.
Slice and serve
Slice the sandwich in half on the diagonal. Serve immediately with the optional dipping sauce warmed alongside.

Warm 1 cup tomato soup or marinara in a small saucepan over low heat until steaming. Stir in red pepper flakes to taste. Keep warm while sandwich cooks.
